The alarm's bell cut through the silence of stale darkroom, audible from a phone which was based on a wooden nightstand. Near it was an old, squeaking with slightest touches bed, on which lay, seemed dead body. The young woman lay around in bed, hugging her toy's shark. Seemed like nothing could ruin her sleep, except by ringing a mobile device. When the sound reached her ears, she jumped up, starting to look around. Perhaps, that action was completely nonsensical, because she was in her house, in the place, which is called safe. But not for her. Every time, when she wakes up, she automatically does the same actions: looking around, sniffing, doing all to make sure that she is out of danger. Theo is used to doing that since her terrible past.

A darkroom is a room for developing photos - I believe you mean simply a room that is dark. "Audible" is slightly awkward but works. Same for "which was based on" - I would probably say "that stood on", or "that lay on".
