I stayed up late last night and went to bed late, but today I woke up naturally early in the morning. I don’t have school on weekends, so I’m happy to be able to sleep as much as I like.

If you are listing the adjectives 'but today I woke up naturally and early' then use a comma between the two. Or you could say instead 'but today I woke up early in the morning naturally.'
