The language of English has undergone evolutions over thousands of years, absorbing a lot of words from other languages including French. It's always difficult for me to remember the spelling of such kind of words as "souvenir", and "entrepreneur," etc.
I am unsure whether the native English people are somewhat confused about the spelling or not.

Sometimes, they really can be confusing. For me, words like "souvenir" and "entrepreneur" are usually fine and easy to remember, but other words like "nauseous" or "acquiesce" can be hard to remember. I think it's a case of how often the words are used, and how often you see them. You will probably get used to most of them if you study English for long enough, so do not worry!
