We have a three-day weekend in Japan. However, unfortunately, a typhoon is approaching Japan, so the weather will not good during that three days. Looking at the course of the typhoon, it seems that the it is approaching Japan with intention.

"However" and "unfortunately" achieve the same thing here.
No need to say Japan again since the last sentence already made it the topic. Compare to: 「僕は日本に住んでいる。僕は朝ごはんを食べる。」僕は the second time feels weird.
"that" = singular, "those" = plural
Looking at the course of the typhoon, it seems that the it is approaching Japan with intention.
Here "Japan" is optional, because the typhoon is now the focus. I would probably write "it is approaching with intention" because it's still obvious where it's approaching.
