I'm having trouble understanding why we should throw away something valuable, if we choose something useless.

The proverb is trying to tell that we should see an essence of something and make a wise choice. Chamoe is small but fruity, while a pumpkin is large and just a pumpkin. I believe there must be a similar proverb in English too.
