Either way, it sounds much less formal than using a word such as "however" or "also" or simply joining the two sentences clauses together with a comma in this way; "I don't know whether to think in English or my native language, and I always have a hard time choosing words that would be best for certain topics."

You can omit the second use of "words" in the last half of your sentence, as its repeated use within the same clause can be redundant/sound repetitive.
