1. What happens AT / IN / ON your maths lessons?
2. AT / IN each lesson, first the teacher reads and fills in the attendance list in the electronic register.
3. IN / ON the next lesson students will present some of their back/ overdue pieces of work?
4. If he tried harder ON / IN / AT the biology lesson , he would get 2 'pluses' for (active) participation.
5. If he hadn't broken a desk AT/ IN the history lesson , he wouldn’t have got a written reprimand from the form teacher for (mis)conduct.
6. If he hadn't slept 3 hours (IN biology, IN PE, and IN computer studies, he wouldn’t feel bored now.
Which of these prepositions are correctly used?
Is there a rule on when to use AT, IN and ON with the word LESSON?

1. What happens AT / IN / ONduring your maths lessons?
2. AT / IN each lesson, first the teacher starts off by readsing and fillsing in the attendance list in the electronic register.
I don't know what you mean by "electronic register".
3. IN / ON the next lesson, will students will present some of their back/ overdue pieces oflate work?
4. If he tried harder ON / IN / ATin the biology lesson , he would get 2 'pluses' for (active) participation.
5. If he hadn't broken a desk AT/ INin the history lesson , he wouldn’t have got a written reprimand from the form teacher for (mis)conduct.
I feel like it would be more natural to say "during" instead of "in" here.
6. If he hadn't slept 3 hours (IN biology, IN PE, and IN computer studies, he wouldn’t feel bored now.

Great Job! Just a few corrections!
In all honesty, I don't think there's a rule and I think it might depend on what region you're in. For me, it seems much more natural to say "during" the lesson instead of "in" the lesson, but I don't think "in" is wrong,
I hope this helps!
