Why do we use と思いました here?

"彼はいい成績を取ってよかったです" sounds very unnatural. You can also say" 彼はいい成績をとって喜んだ" instead.
If the subject of the main clause is the same as the subordinate clause, you can not use "よかった" for "glad".
Otherwise, you can use "よかった". This is my opinion.
