Keep in mind that "wonder" is present tense (now). Are you reflecting back, and wondering whether the book didn't suit him? Then, you would be good. Otherwise, it might make more sense to use the past tense, and say "I wondered whether the book didn't suit him."

I split it into two sentences, but if you wanted to keep it as one sentence, you can connect them with "and", like this: "...on my desk quietly, and I wondered..." This would only work if you switched "wonder" to past tense, though, as you cannot switch tenses in the middle of a sentence.

When the clock is ringing, he gets up on the bed.

This is grammatically correct, but I'm not sure what you meant. This would mean that the clock is ringing as he is climbing onto the bed. Did you mean that the clock is an alarm clock, and that it woke him up, and now he's getting out of bed to turn it off? Then, you would want to write it as "he gets out of bed" instead of "he gets up on the bed".
