I mean I issued the invoice 3 days less. So should I use it "I issue the invoice with 3 days visits missing" or "I issue the invoice with lack of 3 days visits" This is what I get confused.

Are you trying to say 3 days before something, or 3 days earlier than something? Or are you trying to say the person missed 3 days so you have invoiced them?

I issued the invoice for 10 days but I should have issued the invoice for 13 days. This is what I try to say.
