After we were done exploring the Pantheon, we went to stroll down the street and stumbled upon the Basilica di Sant'Andrea della Valle. Its interier just blew me away. We sat inside for more than ten minutes, unable to resist the urge to carefully consider every fresco. It's by far not as popular as, say, St.Peter's Basilica, so there were only a few tourists inside. What a discovery!

Think of to "stroll" as to "walk" to see how it fits into a sentence.
It's by far not as popular as, say, St.Peter's Basilica, by far, so there were only a few tourists inside.
It's not as popular as, say, St.Peter's Basilica, by far, so there were only a few tourists inside.
If you want to use "by far," it works better not to break up the "not as popular" comparison. However, because the sentence has so many commas already, you might consider a different way to intensify the comparison such as, "It is not nearly as popular" (or even "as wildly popular" if you wanted to push the envelope a bit).
