I can understand that 分かってくれてありがとう。is the direct translation for "thank you for understanding." However, it is not commonly used in Japanese. I mean, it's not a set phrase in Japanese. 御理解、御協力に感謝申し上げます。is the set phrase. It is always said in a polite expression. However, when you say it in a colloquial manner, it is no more a set phrase. 御協力ありがとう can be WNL (within normal limit), I guess. Maybe, わかってくれるかい？or わかってくれるよな？ seem to be natural.

分かってくれてありがとうよろしくね。 よろしくね。
