It's true that the 훈 (meaning) for 자 is 놈, but remember that 한자 have been around for a really, really long time. In this case, 놈 isn't a negative term. Anyways, it also depends on what dictionary or IME you're using. Naver Dictionary says "놈 자" but my IME says "사람 자", so make of that what you will. Another case where what we consider now to be a pejorative term is a possible meaning of a character is 계집 녀/여 女. Both Naver Dictionary and my IME say 여자 녀/여, but my little Hanja dictionary from the 1990s says 계집, and I remember learning that character as 계집 녀/여 and later 여자 녀/여.
