Today is the last day of my summer vacation. It's been raining a lot during this vacation. The Pacific high pressure system covers Japan during summer every year, so we often have sunny days in August. This year, some country had extreme hot weather, but it may be a short summer in Japan.

I'd never heard of the "pacific high-pressure system"! Apparently, it's typically called the "North Pacific High".

Temperature and length of time are not causally connected, so connecting the two independent clauses didn't make complete sense without changing the sentence. If you said: "This year some countries had long hot summers, therefore Japan may have a short summer." that would work.

I think aside from using the singular form of country that your sentence is correct. To me the sentence would sound more natural if you phrased it like this:
Although a lot of countries had extremely hot weather this year, Japan may have an unusually short summer.
